It is a know problem with the youtube iframe.

Add the ?wmode=transparent to the code.

You can also google for menu youtube z-index. There are many articles written on this problem.

you could also try to open the screen.css and alter the z-index of the submenu in line 1833 and 1846

Or just use the shortcode of the theme to insert the video..
